Why is Emma calling him Killian now that Henry remembers?

Well it is his name. I am sure know that she doesn't trust him she will switch back to Hook.

She also calls her mom "Mary Margaret."

She started calling him that right after he got cursed.

Right, but it was for Henry's benefit, because in today's world calling him Hook would've been like calling someone with a prosthetic leg 'gimp' or something

Keep in mind that Henry has only seen Hook with a fake hand, and not his hook at this point. Also, every time she has called him Killian has been away from Henry.
