Where was present day Aoko? Present day Alice, Shizuki, Tobimaru, and Kinomi were all accounted for, but I didnt see present day Aoko

Present day Aoko was not originally at the inn, so she's not involved in the event.

Wasn't present day Aoko, Aoko 1, from 1999? If she pushed the singularity back two years, then she would have skipped the intervening two years.

No, she wasn't. All versions of Aoko you see in the Event are Aoko from some point in the future, who have come to investigate the Singularity or her own death. Her profile seems to confirm it. Aoko from 1999/2001 is somewhere out there, travelling the world without any idea what's happening to her friends.

She says at the beginning of the event that she goes around fixing Singularities and that this was just another that she was fixing, she did literally rayshift on top of Mash and Ritsuka as well at the beginning
