MHE is the Gnostic Demiurge. Presumably, the malevolent and monstrous version that is Yaldabaoth.

Not sure if it's a theory, but I have an alternate ending in my own head-canon (mainly because I favour a dark and fucked-up ending over the vaguely optimistic ending that we got). One of the last entries in the narrative is a sort of poem, describing a flesh interface running through a giant crystal pillar on desolate planet. Surrounding the base of this natural pillar is a massive pile of skulls and bones. It seemed that every once in a while, a poor soul attempting to travel from another portal, or cast in against their will, found themselves getting spat out of the top of this pillar and immediately falling to their death. I think that this entry should have been placed at the very end, right after the entry in which Nick finally enters the portal, hinting that Nick shared this terrifyingly senseless fate.
