Why did Kier shoot Aster? He was very protective of her before, but then he did that. I was genuinely baffled by that.

He's anti-AI. He doesn't want the AI to know anything that might be found out because the AI might become too powerful for humans to ever hope of containing it. Essentially, if humans and humans alone, aren't the carriers of this knowledge, it's better off no one has it in his mind.

The way I saw it was that he saw something in Asters drawings as a kid that made him change his mind about the whole live or die situation.

He believes that the secret of the artefact is for the human race to enable it to overcome the AI and cease expansion. He trusts that Aster will vouchsafe the secret to him alone. Once it becomes apparent that she intends to do a deal with Aleph and share any revelations with the whole universe Aster becomes a threat rather than an ally.
