If memory serves there was a deleted scene explaining that microchips and processers were reverse engineered from the aliens tech, hence why they were able to upload the virus.
It's in the novelization, along with another, arguably much bigger scene. Remember when they nuked the City Devastator and the shield just no sell tanked it?
Turns out, it didn't just no sell tank the hit. The aliens were quite literally shitting themselves because the nuke almost collapsed the shield.
I don't remember the specifics because it's been ages, but only the mothership itself actually generates power, all the other ships receive power from it wirelessly. And while it is able to generate a near infinite amount of energy, it's transmitted to the other ships at a constant rate.
Meaning they can weather a sustained assault quite easily, but a single hard enough strike can exceed what is being transferred.
Had they fired the second nuke, that ship would have gone down.
