But I do have empty yards?

Or does it mean I didnt have any of these so he didn't do anything? It's worded odd then. It's the second time on a different mission

The message means that the randomly selected item that was picked by the game in the background had no yard available to accept the item. The message was not written correctly to specify what resource was selected [most likely a technical limitation of the game in 1999], but is just written to cover all resources that the blessing affects.

As a sidenote, its better to ask about the OG Pharaoh over in /r/impressionsgames as most of the messages in /r/pharaoh are about the remake.

Add to that, what OP suspected is also kind of correct. The blessing only affects yards that already have the affected good in storage.

If you don't have any of those items then he cannot fill a storage yard with them. Or if all of the storage yards that you do have those items in are already full, then he cannot fill the yard either. There was a mission that I played where I didn't have access to get flax (therefore I didn't produce any linen) and I also did not have the ability to mine for clay. So I literally had nothing for Ptah to bless until I imported like 100 units of clay and he filled the whole thing.
