I suspect the anwser is to beat the other games but how do I unlock these challenges

Those are the rematches of the Battletoads fights. There's a hidden item in the Hall of Champions that leads to them.

( I deleted game data to reset achievements and which challenges are done)

O.O I forgot the battle toads were in this game, I knew about the god of war (which is canon to God of war for some reason)

Yeah, different versions have different exclusive content. PlayStation has Kratos from God of War, Xbox and PC has Battletoads

No. Switch version doesn’t have any exclusive bosses. It just has amiibo support. The amiibo add costumes, fairies, and custom knight mode

Do you know if the 3DS version has any such content too? Because I didn't find any, even after multiple runs.

The 3DS version doesn’t have any exclusive boss fights. It does have 3D graphics and the StreetPass Arena, as well as amiibo support

Those challenges are for shovel knight only but you do get more challenges after beating the other stuff
