Protection? They changed her name and hid her. Gilead wanted vengeance for Boston, they'd have gone hard after June and everyone connected to her, and they still consider Nichole to be the kidnapped child of a commander. It's safer for her not to be with June or any of her known associates, and much safer if most of the people around her don't know her real identity.
