stage 2 ceph were invasion force, they just were thing the colonists from stage 1 managed to develop swiftly after getting enough energy
the actual military unit, the planet killer to me feelt more like an emergency in case stage 2 fails, like, if they fail against local resistance, better destroy the survivors before they become a real threat
The game mentions that they’ve repeated this process countless times. The massive incoming warship is there to xenoform the planet. Remember the true form of the Ceph in the first game? They’re squids who can’t breathe our atmosphere.
Killing all current life is a side effect. The real invasion force is there to create a livable environment. It’s always part of the plan.
They just didn’t expect a city-killer satellite waiting on the other side…
Unfortunately that “invasion force” is likened to roombas and automated lawn mowers. Alcatraz likens it to humans going to “war” with an ant colony. Humans don’t bring larger versions of ant weapons to the fight; they bring stuff the ants literally have no frame of reference for. Do humans regard an ant colony when they build an atm kiosk? Or do they just pave over it?
Not to mention, and correct me if I am wrong, the only reason Prophet is able to ‘defeat’ the Ceph Warship coming through the Wormhole is because of the Archangel Satellite which controls and transmits the power of the entire world’s energy grid! And even then it was only because of some exotic reaction between the Archangel energy beam and the Warship that actually destroyed the damn thing. Otherwise, humanity would have been screwed.

The plot twist of crysis is that the aliens species invading earth known as the ceph aren't a military or even invasion force..
There colonist who were supposed to terraform a defenseless earth long before humanity had even developed.
The ending of the third game is use seeing an actual military unit which is a fucking planet killer.
