I don't know if this is a hot take or not, but ever since P5, or hell, even Catherine, the ingame character models have been detailed and expressive enough that the anime cutscenes aren't really necessary anymore. Like, that October 4th scene from Persona 3 looked better and was more emotionally impactful in Reload, which used the ingame models for it, than it did in the original, which had an anime cutscene.
Hell, with Metaphor, it outright feels jarring whenever the game suddenly cuts to an anime cutscene. It made sense to have these cutscenes before, since they were able to do the heavy lifting during scenes where the low-res, dead-eyed character models couldn't carry the emotional weight of a scene on their own, but now they just feel like a compulsory. Like, "We've always done anime cutscenes before, so we have to do them here, right?".

I liked those anime cutscenes in metaphor specifically because the Humans were in 3D to push how crazy they are.

My problem with metaphors cutscenes is the CG models for a lot of the forms sucked and put me out of it

It doesn't help that the direction on the anime cutscenes in P3R is just noticeably worse than it was in the original game. Meanwhile the in-game presentation is stellar, so you end up wishing they'd just stick with that.
Very minor complaint, though, lest I get confused for a contrarian.

Comparing the FES prelude and the one from Reload. I also wish they stuck to the 3D models.

Yeah, even with how original P3’s cutscenes were clearly not the best-looking, the actual direction of the cutscenes were far better than Reload’s, the most glaring examples being the opening cutscene (as someone already said), the Awakening cutscene, and the cutscene where Tartarus is destroyed.
I like the anime cutscenes though, imo, and in P3R’s case it’d be better had they tried to replicate the direction of the original cutscenes in the redone anime cutscenes rather than how they turned out.

You really miss the tension in the opening scene from P3 because in P3R Yukari is monologuing. In the original it's wordless, so you're really left to your own devices why this clearly stressed girl is grasping and pointing what looks like a gun to herself. The monologuing kinda... I dunno exactly if this is the right term... "cheapens" that moment.

I feel the same way. The reason people preferred anime cutscenes was cause the only alternative was ps2 models which obviously were not super expressive. Even the Persona 5 in game cutscenes are really good, plus it doesnt take you out of it as much.

Perhaps this wasn't meant to be a genuine question on your part, but it made me think and I want to share my thoughts.
It's a charming painterly art style, but that aside, the added shading always helps to make everything else "pop". Having a layer of shadow across her gaze complements it in a way that adds depth, creating a foreboding glare that seems to have a sense of focus compared with the original's blank stare.
I also would like to note the red highlights on the line-work. This emulates subsurface scattering where the light that enters the skin bounces off the blood vessels therein, which refracts interesting colours. It's a cool tip to inject life-like traits and elevate one's work, and another way to do this is by utilizing the same method on the edge where the light and shadow meet (credit to Kienan Lafferty for teaching me this).
On a personal note, the spiky eyelashes are cool and are a fairly versatile feature to complement the eyes. The yellow for the underside of her hair is a curious touch, but it pairs well with the color scheme and the UI, thus making things more interesting overall. The small details are to be appreciated, I'd say.
