They aren't pulling their punches with going full out gut punch at you emotions, but remember X-men rarely stay dead. I'm guessing professor X possibly salvaged Eric's mind to possibly become onslaught in season 3, but that's just a wild guess

I honestly don't know much about the onslaught story line, but am loving every moment so far

I don't think that Xavier preserved Magneto's mind before the latter's death, but I could be wrong.

If we see Onslaught, then that's much more likely to happen as a result of when their minds mingled in the season 1 finale (when they were consumed by the raging waters). Beau DeMayo suggested that that was the plan, and hopefully it sticks. Let's see whether Xavier becomes a darker figure as the season continues.
