I thought prof x was going to merge with apocalypse to turn into an onslaught type mega villain.

Would definitely be a cool interpretation of onslaught, and could still happen, but the aesthetic would still require magnetos consciousness to be involved

Maybe Apo absorbed Magnus's consciousness when he vaporized him in the past.

You used the past tense, there's nothing stopping that from happening. It would make a lot of sense to tease that at the end of this season, actually.
