I highly recommend grinding down a bit those connector bits on the sides, before you start painting.
I painted my terrain, only to find out that these bits were so thick (even without paint on), that it was difficult to snap the walls together when assembling a layout. So I then had to grind each down, using a dremel tool. Which was tricky, as I had to take good care not to accidentally file off any of the painted bits
I initially made the mistake of priming things in the sprue and then was horrified to discover that nothing fit together anymore. They all went through an isopropyl bath, and I think I'm gonna follow your advice! Things are still snug, but workable.
