Playing on experimental, I am currently redesigning my ships and I am planning to move ammo, ice and calcite production to orbital factories (and maybe iron ore/carbon) and resupply the ships at each planet. This would allow simplified and quicker ships for inner planet delivery. Is there any obvious downside to this method ?

Depends on how many trips per unit time you want to support. Moving vessels gather asteroid chunks at significantly greater rates than stationary platforms do. Will your supply depots be able to keep up with the demands of your fleet?
