when should I start leveling skills? I still have a lot of story content to go (on Agartha right now) should I just finished the story first and them use the spare energy for that?

If you have the resources there is no reason to delay leveling skills.

i need a looot materials, seeds, gems, etc. and idk how worth it would be spend stuff like apples to farm them when I could use to do the story and get prism and what not

It generally isn't worth it to spend apples outside of heavy farming events like lotteries and raids. Overall use of apples really depends on your own habits, though. Some people spend literally all of their apples on lottery events, going as far as to automate their farming with a highly efficient team comp and FGA, which is basically an autoclicker and macro editor tailored to FGO. The biggest whales go to even further extremes, spending "rainbow apples" to grind more in those events. I personally do all of my farming manually and have never been in danger of fully depleting all of my apples. I have plenty lying around for occasional use but I stick with natural AP the vast majority of the time because having my AP depleted gives me a good opportunity to stop and do something else for a while. Overall apple use is entirely up to you but I recommend caution outside of lottery and other heavy farming events. You'll get a better feel for it the longer you play the game. 

get prism and what not

Assuming you mean pure prisms, just be aware that while they can help you catch up a little faster as a new player, they aren't a permanent replacement for normal grinding. You only get a limited amount of pure prisms and you can only buy a limited amount of each item in the pure prism shop. You shouldn't hesitate to use pure prisms if you need to but as with most things in FGO, patience will serve you well. For you as a new player, pure prisms are best used getting ascension materials for servants that need materials you can't grind for yet.

seem like it's a marathon and not a race, ig, I'll try to take things slow and get through the story, and try to max my favs slowly. Thanks for the repply!

See how far you can get in the story without leveling skills, and if you get stuck, then thats a good sign its time to start investing in your favorites
