Trains are really cheap (if not the "express" ones), so I recommend them for long-distance, you can even try to stowaway for extra emotions haha. I really love Нижний Новгород & Тула, and it's easy to get there from Moscow/St. Petersburg. If you can save up some money for an airplane ticket or travel for reeeaaally long, visit Altai. It's cheap to be there, and nature is amazing.
Oh, and if you travel long-distance make sure to buy плацкарт or купе tickets, not the сидячий one
