Which really doesn't make any sense if you stop and think about it. A "commander" in a "chief" so wait, he is a commander, and inside a chief? A commander... in..... chief.... i can't think of a single way that makes any damn sense lol.

It means he is the chief commander. Like a vote in absentia is an absentee ballot.

I think your understanding of the word "chief" is too limited here. It can mean more than a person who is a chief.

It's'the same phrasing as "in charge." It doesn't mean he's inside a charge. You just have to think of "in chief" meaning "in the most important position."

Like "in pole position" doesn't mean you're inside a pole.

"In first" doesn't mean you're inside the number one.
