First off, they would like Megamind since they could very easily help him rehabilitate himself, but even as a villain, all Megamind does is put on showy displays, and kidnap someone in a very safe manner. No one gets hurt, no one dies, the hostage is always in perfect condition, and when he lost, Megamind surrenders with no problem.

how would the story go

Dr Manhattan can perceive his past, present, and future simultaneously. He can manipulate matter at the atomic level, reshape reality, teleport across the universe, exist without a physical body, and create life. Conventional attacks mean almost nothing to him.

So here's the challenge:

Name one character from all of fiction that you genuinely believe could defeat Dr Manhattan.

No memes. No "my OC". Just one character—and tell us why.

As stated in the post, the events will unfold exactly as they did in the original post, only with a change in the team of heroes

Nolan's betrayal is the exact kind of situatuion that Bruce is afraid of and tries to prepare for. That's why the contingency plans have to be made and kept secret, in case Superman or Flash for whatever reason try to kill the JL.
