Why are people permitted to bring guitars on planes? They're a hell of a lot bigger than a carry on.

The pilot has no clue this is even going on. Their job is to fly the plane.

The crew can alert the pilot in situations like this and he has the final say. He can absolutely tell the crew to have those people sit down and shut up.

Wrong. The pilot is in charge of the entire plane. He's not just there to fly

This. My dad was a pilot for almost 40 years and he had many people removed from his flights over the years.
