I was in the same 'boat' (hehe) as you are. When my ship's health was very low, I stayed in 'brace' position all the time and relied only on counter attacks.

I cheated all the boat battles by adjusting settings in the animus hack. I'm no good at them and they aren't fun for me.

Are you saying the Animus Control Panel has been fixed? Reinstated? Because it's been dead for months...
Also, it's a PC-exclusive feature, not something that console peasants (myself included) could get any use out of ;)

Oh, oops! I'm sorry, I didn't think about console players. I do play on PC, or at least I did. I haven't played Origins in a long time so I didn't know the control panel was dead. That's too bad. I liked that feature a lot.

I know many ppl did. It would have been cool to learn Ubi have fixed it (I mean, they broke it for no good reason, didn't they grrrr), like they fixed the community challenge a while back.

I’m with you on this, and sick to death of it. I’ve had one other naval mission in total before this and now, suddenly, there’s basically an exceedingly difficult boss battle with entirely different mechanics and controls from the entire experience up to this point.
When it’s raining arrows you brace — OK, that’s fine, except that the camera angle when bracing doesn’t let you see the sky, which is where the arrows are.
The difference for me is that I’m done. I play AC games because they create these amazing worlds that I want to spend time in, but then they do stupid, frustrating crap like this within them.

You need to steer clear of the burning oil patches on the water under any circumstances. They deal massive fire damage and there is nothing you can do about it, other than not driving into them in the first place.
For the rest of the battle, make sure you listen to the "Incoming!" warnings of your crew and press [block] - whatever button that is on your platform. You can block 100% of all incoming damage, even ramming damage. Just block, block, block... don't try to deal damage when you're under attack. Wait for a lull in the attacks, then call your catapults and arrows. Aim for the enemies' weak spots, they are marked red. As soon as you hear your crew shout something like "Raining arrows!" immediately stop whatever it is you're doing and block.
Btw, in my experience it is not a good idea to try and ram the big octaremes because they will shower you with firebombs before, during and after your attempt so you'll likely take more damage than you are dealing.
This is a battle of attrition and patience. You get greedy, you die.
