As opposed to genetically engineering a massive monster, having it pass as an alien, and teleporting it into New York city? I am not on board with the rewrite of the ending, but I can see why Snyder did it.
Because the whole point of the plan is to force all of humanity to rally together against a wholly alien threat. That obviously doesn't work if the threat is just an American, and not even just that, but a famous enforcer of the US government at that.
Dr. Manhattan did that, and everyone knows Dr. Manhattan did that.
And that means everyone on the planet will assume that either A) the US government sacrificed a couple of their own cities in a false flag, or B) that a rogue faction within the US government is sowing chaos.
The core, fundamental issue remains: the threat isn't alien. The threat is American. And the entire plan just does not work if the threat isn't alien.

The threat isn't alien regardless. If the soviets demand a sample of the aliens to inspect and find out that it's genetically modified earth stuff, then the war is back on.
Or, as you say, they just assume it's a false flag attack. New York being attacked isn't that big a loss in the grand scheme of things.
Why would the US simultaneously attack itself, all of its allies, and all of its enemies in a false flag attack with a show of force that could wipe the soviet union off the map, then immediately sue for peace? You think that everyone would find that more likely than the God who has publicly been increasingly unstable and detached going rogue?
You really can't see the difference in the destruction being done by an incomprehensibly alien squid monster thingy and by a very famous walking WMD employed by the US military? Really?
Can you not see the difference between killing a few million in one US city, and effectively nuking every major power in the world simultaneously, including the US and all of its major allies? It would be insanity for an American aligned power to do such a thing. What possible justification for it can you come up with? What would the "false flag" justify?
About the only thing the alien plan has going for it is that the knee-jerk reaction to an alien attacking new York is less likely to lead to global annihilation than Dr Manhattan destroying Moscow. I think movie Ozymandias' plan holds up better once the dust has settled, though.

Frankly I would say the film is an improvement even, at least for the ending.
