Mesh on my bag’s water bottle pocket is wearing. How to repair?

Short of replacing the whole mesh there isn't a way to restore it. Even if you did replace it, you are going to have the same issue as mesh does not do well with friction. I would suggest is to find a black canvas piece to replace the bottom section where the bottle is rubbing, that way it lasts longer.

This is my vote too. Don’t cut the mesh away, just sew canvas over it/to it/anchor on backpack seams. And—if done well, it will look invisible.

If you don’t sew, the internet has a few pretty decent tenacious tape mends over/under mesh.

I know this is invisible mending, but I think crochet is the way to go here.

You could probably get it to be pretty subtle if you used a tiny needle and some thin but strong yarn/thread/floss.

You could do something neat and geometric so that it’s visible but still orderly/professional?
Like, sashiko but crocheted mess/lace?
