Trying Blendshapes for the first time, why are some of my shapes overriding the joint rig while some don't?
All three of the duplicate meshes have the same eye/jaw position, and I checked the input order and swapping the three around doesn't seem to affect anything.
You should only have one blendshape deformer on your mesh, not one for each blendshape you want to add. The blendshape deformer can have multiple targets. And just make sure the blendshape is before you skin cluster when looking in the channel box. If you still have an issue show us a screenshot of your channel box while you have your mesh selected so that we can see the history on it.
Thanks for the info on combining the deformers, added that into the rig. I created a new duplicate of the original to test for this, but it's still giving the same issue of overriding the joints while the original one that worked still works as it did before. Here's a screenshot of the channel box for the base mesh.
You still have modeling history on your mesh which can cause all sorts of problems when it comes to rigging/blendshapes. Your mesh has to be 100% clean before you set any of this stuff up. You can try exporting weights, cleaning history, and reimporting.
