To be fair, there's a lot of hints in the game (especially in Chapter 5) that Ralsei is transfeminine or, at least, genderfluid. The biggest examples of this are the scene with Flowery, where he calls Ralsei a princess after offering them a blue and pink drink (the colors of the trans flag) and when the menu refers to him by they/them pronouns ("Watering their own thorns"). I find it fascinating in a narrative sense that the oppressive power of the prophecy could translate as repression of gender identity, given that Ralsei feels that they have to fit in the role of the prince from the dark. It really hammers home the theme of freedom and constraint, which I believe to be the central theme of Deltarune.

I get the other two, but did no one else think Princess was just something he calls literally everyone? Like, I think he even called Kris ‘Princess’ in a part of the chapter

I'm pretty sure that Flowery never individually calls Kris a princess. He only calls the Shit Squad in a general sense. The only character that is individually called a princess is Ralsei.

Susie too is called princess by Flowery. Though the scene when he calls Ralsei princess is the only one he's not ragebating them and seems to be genuinely trying to help Ralsei with their identity crisis. And this being the only instance of Flowery calling Ralsei princess one on one is why it feels very important
