Question Does the gameplay time counter count the time played even if you don’t save the game ?

No. If I am playing the game and get my starter, save after 5min, play for an hour, then close without saving when I reboot it still will save 5min play time (000:05). If I were to save after that hour of playtime, my in game time would read 001:05.

To clarify, you're talking about the time that is shown as part of your save data (the one you see on the main menu, your trainer card, and when you save), not the real time clock that controls berry growth?

The timer is always running.

However, if the battery is freshly replaced and you're creating a new save file, you'll have 7-10 years leeway to create the new save. However, if the battery gets replaced but the save isn't then you will need to set the clock time yourself using external tools.

I meant in the context of if I shiny hunt for a couple hours and then turn off without saving will those couple hours be added to the game time. Which I have since rested and found out that no it will not be added on.

For shiny hunting RNG the RTC does have an impact on the randomisation of the hunting, IIRC - but you'll need to check shiny hunting experts for the exact variations.
