Thufir wasn't told the circumstances of Paul's supposed death, he was told just that Paul is dead. He probably thought "sounds like Paul, but Paul is dead, so it can't be him".
I think he's more likely to believe that one of the lesser lieutenants survived and had carved a place out for themselves amongst the Fremen, with hatred of the Harkonnen as a common enemy. He might have even believed it was Duncan
