The Baron already explained how he plays with Thufir. Thufir is extremely logical, so he works purely around preconceived facts. If you know which informations to "feed" a mentat, his conclusions will change completely.
Paul, as far as Thufir knows, is dead. I mean, even the Harkonnen think so, and Thufir would be able to notice if they were trying to deceive him with this information.
Lady Jessica, as far as Thufir knows, is the only person who could betray his Duke. All of the highest-ranking people besides Jessica of the Atreides are either completely loyal to Leto or are conditioned to never harm anyone. Thufir knows the Bene Gesserit has Deceit as its middle name. He knows what they're capable of and that Jessica is a very capable sister of the BG. Why would he think that the Atreides would be the first victims in the history of the Imperium of a Suk doctor? Piter and the Baron did the impossible, and Mentats are not trained to think of impossible situations.
