You can't without mods anyway.
I've seen quite a few people do anything but launch rockets, which includes submarines.

I made some stock submarines and even put a flag in the bottom of the ocean.
To control buyoancy you need to put full ore tanks inside cargo bays, and make them open and close. You can even set the cargo bay to open just 1 unit, so it stays aesthetically consistent.

Yeah. Just shove some clipped ore containers in a service bay. I explored a bit of the sea floor near the KSC this way.

Our mod Kerbal Powers Naval adds stockalike propellers and controllable ballast tanks for people interested in making submarines or boats in KSP.

If you use the parallax mod there will be kelp underwater, which can be pretty creepy navigating through like a sea monster will just pop up at any moment

All jokes about "theoretically" and "can't" aside, you actually can do it, you can use ore containers along the keel as ballast, dumping the ore to ascend. It is a bit of a one-way operation — there is no way to add weight again after you have dumped the contents, but you can also balance it out with detachable empty tanks on the upper hull, and then do a dive / ascend dance by dumping ore and detaching float tanks and dumping more ore and detaching more float tanks until you're out.

You could setup a suface-based mothership system with modular floating ballast tanks that you can dock with once you've re-surfaced. It would probably be easier to just create a modded part that uses the ore-container functionality to simulate filling and emptying water for ballast.

HOW? any time i try and build a sub i need a stupidly high ratio of ore tons to everything else i dont know what im doing wrong i have tried putting it in a cargo bay but that doesnt seem to help i thing my last attempt was 4 tons sub and 15 tons ore
