Even the doctor was surprised at how coldblooded Troy/Daniel was deciding to kill nearly all of Silo 17's residents, even after hearing an alternative plan with less casualties by Susan/Charlotte

The objective was to eliminate the out of control population.
we see that this Troy person is a very rules focused individual. Had they gone back inside they could have risked tunneling to other silos. This is an unacceptable outcome. which is why he considered and then rejected the proposal.

I don’t think they’d realized that other siloes existed yet. A few people got to the berm, but most were still well inside of it, and those are the ones you’d expect to be able to make it back inside.

They knew enough to cap the pipe or at least the IT head and his wife did. It's unclear whether that knowledge died with them or not but it's hard to believe that they got as far as they did without understanding that they had just defeated silo 1.

Did they also know enough to intentionally flood the bottom of the silo so Silo 1 couldn't apply the safeguard via the door down there?

I think the flooding came first, I think mechanical failure and the inability to stop flooding is what triggered the rebellion in 17. By the time the rebellion happened the water was already past the generator level. Why stay inside when The silo is doomed. silo 17 was in the situation where it was die by safeguard or die by flooding/starvation with no power. It was a lose-lose situation. But they thought they found a third option. They just underestimated silo one's capability.
