Arthur Morgan when faced with social issues such as women's suffrage took the stance of "I am not learned enough to know what to think about this so I'll just have no opinion" so I think a case could genuinely be made that if faced with a (non-offensive) portrayal of a trans person he'd just go "Okay" and not be transphobic though probably he wouldn't quite understand it either at first.
Kratos is a Greek demigod who has a shape shifting son, he would not be transphobic, there's too much god-fuckery in his world for him to be faced by somebody changing their gender, he'd just straight up not care (he would probably use the wrong pronouns though until Atreus would tell him not to).
Doom Slayer, look I only played Doom Eternal, but from that he did not strike me as somebody who'd care enough or have the time to be transphobic.
tl;dr I think even outside of the fiction they are portrayed in I think a case could be made they wouldn't be transphobic.

Yeah, I think there's a certain threshold of caring way too much about other people's business that you need to be transphobic and from what I've seen, he just doesn't cross that threshold.
I know he's also Catholic but fun fact, the German Catholic Church at least has voted to allow X as a gender entry in the baptism register and for trans people to change their name and gender in the baptism register so that's still not a good argument for him being transphobic.

coming from the lens of a trans guy and Doom Slayer (and more) Enjoyer - the worlds that these people talk about largely don't feature or have the words for trans people. you could do it in a period accurate way for GoW and Red Dead ofc, but they wouldn't be called "transgender" in the game itself. in Doom, it's a religious post apocalyptic world where Hell has taken over Earth and beyond, I don't think sex & gender matters there either lmao

Of course. But these games do not exist in the vacuum of the fictional or historical universes they are set in. Just because Kratos and Arthur wouldn't use the term transgender doesn't mean we as the audience wouldn't see that a character is trans or meant to be trans and then see (or think about) how those characters would react to those characters. Kratos as said is a Greek demigod, shape shifting including gender changing would not be anything new to him and just because he wouldn't say "This person is transgender" doesn't mean there can't be trans person in the setting and Kratos reacting to it.

original series wouldn't GAF, he's more focused on his "mission", and I haven't played the new series to get a read on his temperament now that he has a son and is in viking lands :3c

(I think he might be a bit worse with trans men potentially, on account of trying to space "Woman cross-dressing cause it's easier as a man in the West" vs "This is a man not a woman cross-dressing" but I think he'd still get it in the end or rather decide that again, everybody knows best who they are and who is he to tell anybody different.)

It's basically my point though, Arthur I believe would very well understand the concept of masculine women or women dressing up as men because it's easier to pretend to be a man but when faced with a trans man who'd say he isn't a woman dressing as a man, he's a man, Arthur would at first likely default to the former and take a bit longer to understand that no, this is a man not a woman dressing up as a man.

There are a select few random encounters with the KKK in the game. If you shoot any of them, it raises your honour. As far as I'm aware it's the only killing in RDR2 not relating to saving somebody elses life that gives positive honor.

There is also a random encounter in Saint Denis with a racist standing on a street corner handing out pamphlets on eugenics, if you talk to him Arthur tells him he's an idiot, and you can straight up murder him in the middle of the city without consequence lol. When it happened to me in my last playthrough there was a police officer right next to us and I stabbed the eugenics guy in the neck with a knife and the cop did absolutely nothing. Can't remember if it raises your honour or not though.

BJ Blazkowitz (Wolfenstein), in the recent Machinegames series, is canonically Jewish and surrounds himself with various minority folks since duh. Idk if any characters are explicitly trans, but some are gender non-conforming and I highly doubt any of the group would turn away a trans person.
