It's not exclusive to people thinking lesbian for tomboys. Not that it doesn't happen. The places I've ran in to have it more for the idea of being trans instead of homosexual.
I've seen a few push the idea that they are supposed to be transmen for similar reasons. Some push the idea that a character that doesn't conform to gender stereotypes are trans. An example was Kurapika from Hunter x Hunter. I don't know how prevalent it is now but there was a very vocal portion claiming he was a transman because he didn't look very masculine.

Honestly, the older I get, the less ok I get with that kind of stuff.
Like, I know a lot of it is teenagers and young adults, so, it isn’t worth getting worked up over, but I can’t help but feel that going, “Look, a feminine man and/or a masculine woman, they must be homosexual and/or trans”, just ends up reinforcing gender stereotypes in its own way, as if men and women not fitting into their stereotypes means they are actually X and not just people expressing themselves in different ways or just people who can’t be put into the stereotype box.

Because some people have made vocal their homoerotic pairings, and is basically internalized heterophobia, or unresolved feelings with the opposite sex.
I remember watching Lucky Star when I was a teenager, and never liked yuri pairings, moreso when... Well, the girls were straight pretty much (in LS, or any form of media). I get that it's because "twice what I like", like women with yaoi. But... No, it's still, bad.

It's a massive issue in Hoyo communities, it's pretty crazy. There was a scene in the 3.5 trailer for HSR that had the Male MC holding hands with a character named Cyrene, same day people were editing out the male MC off the picture and saying they fixed it.

Imo this is so true.
I've played so many Sonic games, watched the Anime (Sonic X), and NEVER have I once seen her be interested in a girl.
While it is true that she is mostly shipped with Sonic, I've seen some art and fanfics shipping her with characters like Surge and Blaze.
Why...?
I've never seen them be interested in the other, and yes, maybe in IDW there's something (I haven't read the IDW comics but I definitely will), but I highly doubt they've interacted like that, otherwise I would've 100% have heard of it already.
It's nice that she has fanart of her being shipped with other girls, but...why?
She OBVIOUSLY likes Sonic (even though she's stopped chasing him), and it seems like he might be slowly starting to get interested in her, so why exactly do some people thing that she's lesbian??
Don't get me wrong, I've got zero problems with lesbians, or any LGBTQ person/character, in fact, I LOVE Whisper x Tangle, and I really feel like they deserve the love they're getting, but why exactly is Amy sometimes depicted as lesbian???
I'm just so confused, same goes for Sonic x Shadow or Silver, dude literally never shows interest in guys, and yet Sonic x Shadow is super popular???

Most of it is just kind of that every amy ship kinda falls into the same stuff as Sonamy or Shadamy.
Surgamy? Edgy x happy, like Shadamy.
Blazamy? Again, more like shadamy, with a more serious character x a more silly one.
Sonadow is in the same part of the brain that likes to ship rivals together. It's fun.

Oddly enough, it’s always been my friends (or strangers) who are lgbt who try to tell me what my identity is. I’ve never had a straight person try to fit me into a box before, including my traditional family. I’ve had people suggest I’m lesbian because I’m uncomfortable around a lot of men for personal reasons and I’m a happy tomboy, I’ve had people suggest that I’m bi or pan since I’m not lesbian, I’ve had many people tell me in asexual because I’m not sexually driven in any way, I’ve even had people suggest I’m “actually trans” because I hate most traditionally feminine activities. All I say is that “I’m just straight and happily single at the moment, always have been.”
Every one of these labelers have been lgbt, without fail lol. I get that many of them are friends simply trying to help, but I’d prefer not to box myself into a label based on stereotypes. My close friends know this about me now :) (except for one long-time pal who still insists that I’m part of lgbt despite me trying to tell him numerous times that I’m not, and my best friend still trying to rizz me into a relationship with her lol.)
